•A bone shape regression produces surface meshes for cortical and trabecular bone.•Local corrections are done based on supervised learning between QCT and HRpQCT images.•For FEA purposes, those corrections are regularised by Gaussian process model. Cortical thickness is automatically estimated with high accuracy without segmentation.
