•High-throughput sequencing was used to analyze the effects of medicines on the oral microbiota of rats.•Either antibiotic or anti-inflammatory none-steroidal drugs take significantly increased the oral microbial diversity.•Amoxicillin could substantially affect the normal oral immune environment.•Aspirin and Amoxicillin have a similar impact on the oral microbiota composition.
