•Two qPCR assays for Mycoplasma wenyonii and ‘Candidatus M. haemobos’ were developed.•Both novel qPCR assays are highly sensitive and specific diagnostic tools.•‘C. M. haemobos’ is highly prevalent on single animal and herd level.•M. wenyonii is also prevalent on a lower single animal and herd level.
