•A finite element model of TR-AFM is presented for the first time.•The FEM model can accurately consider the effect of higher order modes (HOMs).•The frequency response is in accordance with the available experimental data.•The liquid slightly changes the natural frequencies and imperceptibly excites HOMs.•The excitation of HOMs due to the tip-sample force is negligible.
