•Differences in microvessel densities among 16 anatomical brain regions were mapped.•The numerical and length densities of brain microvessels are mutually correlated.•Regions with more dense microvessels lacked preferential orientation of capillaries.•Open data are available to facilitate the studies on human brain vascularity.•The data are suitable for computational models of human brain circulation.
