•Intermittent aerated SWISs were effective in treating high strength wastewater.•Intermittent aeration improves TN removal at higher OLR up to 16.5g BOD/(m2d).•16.5g BOD/(m2d) was recommended for SWISs with 4 aerated/non-aerated cycles a day.•Aeration raised amoA, nxrA, narG, napA, nirK, nirS, qnorB and nosZ abundances.
