•Glyphosate continuously translocates to growing tissue weeks after application.•The shikimic acid/glyphosate ratio indicated a reduced glyphosate activity after 2 months.•Successful validation of a modified UPLC-MS/MS method.•Coffee yield was reduced in young plants after glyphosate exposure.•Multiple applications: time of application is more important than number of applications.
