•ETD on a Synapt instrument allows efficient top-down fragmentation of peptides and proteins.•Charge reduction reactions lead to low fragment charge states, simplifying assignment.•Extent of ion–ion reactions is mainly controlled by T-wave amplitude and velocity.•Ion mobility coupling allows fragment assignment to a specific precursor.
