•34 isolates from cattle, sheep and horses were identified as Brucella abortus biovar 3.•AMOS-ERY PCR showed that all strains belonged to the 3a sub-biovar.•MLVA grouped the strains in a lineage distinct from European B. abortus biovar 3b.•MLVA detected heterogeneity within the Nigerian biovar 3a strains.
