•A approach for the study of small molecules metabolome and lipidome was developed.•It effectively combined solid phase extraction with column-switching technology.•It is used for the rapid and high-throughput extraction and non-targeted analysis.•The validation results demonstrated the method is reasonable and effective.•The approach provides a new analytical mean for biological samples.
