•Low viral load was quantified in samples from fish fed a low n-3/n-6 PUFA ratio diet.•No significant differences observed in pathology between the two dietary groups.•Changes in the fish fatty acid content associated with low viral genome replication.•A diet with higher amount of n-6 PUFA appears to help protect against SAV-1 replication in rainbow trout.
