•Acanthamoeba spp. were highly susceptible to heterocyclic alkylphosphocholines (APCs).•Exposure to APCs caused morphological changes and lysis of trophozoites and cysts.•Pseudocysts were formed after the exposure of APCs to trophozoite suspension.•Rylux is a suitable alternative to Calcofluor white for staining pseudocysts and cysts.
