•We confirm miR-9 suppresses neuronal apoptosis induced by methylmalonate.•MiR-9 specifically reduces the expression level of BCL2L11.•MiR-9 reduced neuronal apoptosis in MMA via targeting BCL2L11.•The expression of miR-9 in neurons with the methylmalonate treatment is down-regulated.
