•LSDV virulent and vaccine strains are distinguishable using 3 genome properties.•Virulents EEV gene has 27 additional nucleotides compared to the vaccine strain.•Divergences in a PCR annealing temperature distinguish the two strains.•A unique MboI restriction site found in the vaccine strain next to the EEV gene.
