Career Trajectory
Bio
Currently, I am working (remotely) as a “Senior Scientist” at PharmCADD Korea, South Korea, where my duties are to screen potential drugs, to perform docking and molecular dynamics simulation studies. I am also contributing ongoing projects. Earlier (2020-21), I was working as a Research Associate, University of Leicester, the United Kingdom, under mentor-ship of Prof Dr Geerten Vuister (Chair in Structural Biology, Chair of CCPN), where I generated structure ensembles through computer simulation, that capture the dynamic aspects, thus are suitable for small molecule ensemble docking.
I have started research during master (2006-08), master’s project based on machine learning, entitled “Prediction of Transmembrane proteins using Hidden markov model (HMM)”. We scripted transmembrane topology on MATLAB and parameterized the data by HMM algorithms. I earned Ph.D. degree (Bioinformatics) and have carried out work at Center of Bioinformatics, University of Allahabad, India. The topic of my PhD (2009-14) thesis is “In-silico analysis & characterization of metal binding proteins of microbial system with reference to heavy metal tolerance”. During PhD, I have gain significant experience in the field of Sequence analysis, Phylogenetic analysis, Biological databases, Structure prediction, Computer modeling, Molecular dynamics simulation and Bioinformatics. During tenure of PhD, I published 06 research articles of peer review and have around 04 years’ experience to teach bachelor and master students in the department. Professionally, I have full filled my desire of teaching in 2019, by joining University of information science and technology, St Paul the Apostle, Ohrid, North Macedonia as an visiting Assistant professor and interim dean. Where I had 02 lectures in a day to bachelor and master course.
Being passionate for Research, I had been a postdoctoral researcher (2014-17) in Structural Biology Research group of Prof Dr Gali Prag, at Tel Aviv University, Israel. (https://www.praglab.org/). Primary research goals in Prag’s lab, had been towards Molecular dynamics simulation with association of experimental work when needed. Apart of three publications in Prag’s lab, I have learned how to perform simulation and to analyse trajectories of system in meaningful manner some wet lab techniques like primer designing, PCR, cloning, transformation, gel-electrophoresis, DNA and protein isolation, protein purification etc. In the beginning of 2018, I joined as a researcher (2018-19) in the computational biochemistry lab of Prof Dr Abha Mishra (Indian Institute of Technology- BHU, India), in order to synergized my research skills and research interests. Where, we have extracted the 4-6 polypheonol compounds from Faba beans plant and tested binding event computationally and experimentally on alpha-glucosidase and xanthine oxidase.
As noted in my curriculum vitae, I used various tools and gain knowledge at Machine Learning Techniques such as Hidden Markov Model and have proficiency at Molecular dynamics simulation, free energy calculation, QM/MM approach and applied tools such as GROMACS and AMBER. I operated these simulation tools specially for biological systems such as protein, protein-ligand complexes and membrane proteins. The most important thing, I have learnt during my research career is that; how to plan and execute the experiments; how to analyse the data and how to frame your results for presentations and publications.
In this view, the field of my research areas and keys competencies, considerably meets the interest and need of your organization and scientist position. During my entire tenure of research, I published 24 research papers. The methods and tools I apply in my research include but aren't limited to GROMACS, AMBER, Schrodinger, Molecular Dynamics simulation, Metadynamics, FEP, Umbrella Sampling, QM/MM, Replica-exchange MD, Molecular Docking, Ensemble Docking, Python, MATLAB etc. If you provide me the opportunity to work in your lab, I would like to start within 40 days (including VISA process time).
Sincerely,
Navaneet Chaturvedi (PhD)
